Recently, I read of a case in a predominantly-Muslim country (I'm not sure which one) in which a young man was spared the death penalty only because international pressure was brought to bear on the powers that be in the country in question. The young man's "crime?" Conversion to Christianity - evidently illegal in his country. It was a tragic case, and illustrates your point to perfection.

About the separation of church and state:
This was a wise decision by our founding fathers, be they athiests or diests or agnostics or whatever... Here's why I think so. In a country where the religious majority runs the government, you must follow the official beliefs or become an outcast. And if you disagree with political policies, you become a heretic. The state becomes dictatorial, oppressive, and can control your life -- and your afterlife. There is no freedom of worship if your faith differs from the state's.
Example of a nation where the state and the religion are united: Iran.
